I think 1st N.A.T.A.L.I.E. (consistently called that in the subtitles) was simply a sophisticated AI and nothing more. And it was her subconsciousness who managed to create her when Riri was sleeping.

The Natalie whom Mephisto brought back is the real Natalie who was dead. That’s for sure.
